The 2015 CryoEM Map and Model Validation Challenges

17-Jun-2015 2980 EMDB map entries 842 PDB EM coordinate entries

EMDataBank Unified global portal for deposition and retrieval of 3DEM density maps, atomic models, and associated metadata Resource for news, events, software tools, data standards, validation methods for the 3DEM community www.facebook.com/emdatabank3dem www.emdatabank.org

Advisory Committee (current): EMDBAC 30 September 2010 Project Team Baylor College of Medicine Wah Chiu, PI Steven Ludtke Corey Hryc Grigore Pintilie Matthew Baker Matthew Dougherty Rutgers University Helen Berman, co-PI Catherine Lawson Raul Sala Brian Hudson John Westbrook European Bioinformatics Institute Gerard Kleywegt, co-PI Ardan Patwardhan Eduardo Sanz Garcia Ingvar Lagerstedt Matthew Conroy Advisory Committee (current): Paul Adams (chair), Richard Henderson, Bram Koster, Andrej Sali, Maryanne Martone

Project Goals In Collaboration with the 3DEM community: Establish data-validation methods that can be used during structure determination Define key indicators of a well-determined 3DEM structure Implement validation procedures for 3DEM maps and models in the deposition pipeline

Early Steps...See reprints in your folders EM Validation Task Force Henderson et al. (2012) “Standards for assessing Maps and Model fit into maps need to be developed.” 1st CryoEM Modelling Challenge Biopolymers Special Issue September 2012 3DEM Community-Supported Challenges Particle Picking (Zhu et al 2004) ; CTF (Marabini et al 2015)

3DEM Validation Report Development Model-only validation (as recommended by X-ray TF) has been implemented for 3DEM: Special concerns for 3DEM coordinate models: Polymer Trace Conformation (Cα, P) RNA conformation Clashes (e.g., from rigid body fits) 3J6B: EM structure of yeast large ribosomal subunit @ 3.2 Å report implemented and under internal review. we can include handouts of 3DEM validation reports in the folders for the advisors to review and comment.
