Figure 1 The Transcriptome Comparison between H2O2 and Light-Treated Arabidopsis Seedlings.(A) Seven-day-old dark-grown seedlings (Dark) contain a lower level of H2O2 compared with light-grown (Light) and H2O2-treated (H2O2) seedlings. Left column are bright field images (Bright-field); right column are images examined for cHyper fluorescence under GFP channel (GFP). H2O2 reporter line cHyper seeds were sowed on half MS agar plates. Photos were taken under Olympus SZX16 stereomicroscopy equipped with a X-Cite Series 120 Hg LAMP. The fluorescence was excited and detected under GFP channel (SZX2-FGFPA Ex460–495/Em510–550). To compare the Hyper signal strength between samples, the same microscopy settings were applied: 5× zoom ratio under 1× objective lens; 5-s exposure under the highest Hg lamp excitation. Bar = 0.2 mm.(B) Venn diagram showing the number of differentially expressed genes (p < 0.01) under 7-d light (A) or H2O2 (B) treatment compared with dark-grown seedlings. Genes differentially regulated by both light and H2O2 (p < 0.01) are depicted in the overlapping areas (C).(C) Plot diagram showing the number of genes up- or down-regulated by light and H2O2, respectively, in the co-regulated gene set (1595 genes). x-axis shows the logarithm of fold changes (logFC) of H2O2-responsive genes; y-axis shows the logFC of light-responsive genes. The blue line represents a linear regression and the R2 value is shown.(D) Enriched GO terms of genes that are co-up- and down-regulated by H2O2 and light. The network diagram shows BiNGO visualization of the over-represented GO terms for the genes either co-up-regulated (1027 genes) or co-down-regulated (486 genes). The GOSlim_plants terms (Maere et al., 2005) were used for simplifying the visualization. The same nodes and edges are displayed on both graphs. The colored and uncolored nodes represent the significantly over-represented and not over-represented GO terms, respectively (Benjamini and Hochberg corrected p-value < 0.05). The colored bar shows the significance. Supplemental Table 4 gives more detailed information about the GO categories.
