 The preposition "by" has the idea of instrumentality - not that we are baptized "with the Spirit"  The Holy Spirit leads us by the instrument of the word to be baptized into Christ. (cf. 1 Peter 1:22-25)  This baptism, (the one New Testament baptism), is water baptism. (Acts 8:12; 2:38; 10:47,48)
