Upon being reprogrammed, iPSCs re-establish ESC-specific long-range and intra-TAD interactions. Somatic cell-specific long-range interactions are erased, but some intra-TAD interactions are retained. iPSCs also form new long-range interactions that are founder dependent but did not previously exist in the founder cell type. Upon long-term culturing, these founder-dependent long-range interactions are lost, but the somatic cell-specific intra-TAD interactions persist. Upon induction of ground-state pluripotency, these persistent interactions are erased, and ESC-specific interactions that were poorly reprogrammed are established.
