Figure 1 Structures of Polyamides Studied and Interactions with an LEF-1 Binding Site within the Promoter of the Cyclin D1 Gene (A) Structures of polyamides ImPyPyPyPy-γ-PyImPyPyPy-β-Dp (1), ImPyPy-γ-PyPyPy-β-Dp (2A) and the corresponding fluorescein conjugate (2B), and ImPyPyPy-γ-PyImPyPy-β-Dp (3). (B) Expanded cyclin D1 promoter region showing the target sequences and binding models for polyamides, with pyrrole rings represented by blue circles, imidazole rings by red circles, γ-butyric acid linkers by curved lines (hairpins), β-alanine by diamonds, and N,N-dimethyl-1,3-propyldiamine by a half circle containing a plus sign. Figure 2 Autoradiogram of a Representative EMSA Showing the Titration of Polyamide 1 into the LEF-1/DNA Complex and the Inhibitory Effect of the Polyamide on LEF-1 Binding Positions corresponding to free probe (F) and bound probe (B) are indicated. The concentration of LEF-1 was constant (50 nM in lanes 2–9), and the concentration of the 43 bp probe was 50 pM. The polyamide concentrations were 50 nM, 100 nM, 500 nM, 1 μM, 5 μM, 500 μM, and 750 μM in lanes 2–9, respectively. Lanes 10 and 11 contain LEF-1 and 32P-labeled mismatched and matched oligonucleotide sequences of the LEF-1 binding site in the cyclin D1 promoter. Lane 12 contains only polyamide 1 and labeled probe. Chemistry & Biology 2002 9, DOI: ( /S (02) )

Figure 3 Fluorescence Microscopy Images of DLD1 Cells Treated with Fluorescent Polyamide 2B The figure shows DLD1 cells incubated with (A) 150 μM 2B for 16 hr; (B) 100 μM 2B for 16 hr; (C) 150 μM 2B for 2 hr; (D) 100 μM 2B for 2 hr; and (E) 150 μM 2A for 16 hr. (F–H) DLD1 cells with nuclear staining (blue) were treated with 150 μM 2B (green). (F) Blue channel. (G) Green channel. (H) Overlay of blue and green channels. (I) Overlay of blue and green channels with 150 μM 2A. (J) Blue and green channels for cells not treated with polyamide. Chemistry & Biology 2002 9, DOI: ( /S (02) )
