Each number represents the number of shared or unique gene families. (B) Expansion and contraction of gene families among the 10 plant species. The phylogenetic tree was constructed based on 499 high-quality 1:1 single-copy orthologous genes using the RAxML (version ) package with rice as outgroup. The pie diagram on each branch of the tree represents the proportion of genes undergoing gain (green) or loss (red) events. The number at the root (10 973) denotes the total number of gene families predicted in the most recent common ancestor (MRCA) (see Supplemental Information). The divergence time was estimated for each node (myr). (C) Whole-genome duplication event in P. notoginseng as revealed by the distribution of Ks distance between paralogous gene pairs. The recent WGD event (Pn-α) in P. notoginseng evidently occurred after the speciation of kiwi and P. notoginseng. (D) Phytochemical component comparisons of the characteristic ginsenoside metabolites among the four tissues (root, stem, leaf, and flower) from 1-year old, 2-year old, and 3-year old plants of P. notoginseng. The contents of Rd (protopanaxadiol-type) and Rg1 (protopanaxatriol-type) were detected using HPLC. (E) The expression profiles in FPKM (fragments per kilobase per million reads mapped) of genes involved in the biosynthesis of Rd and Rg1 in the four developmental stages (root, stem, leaf, and flower) from 1-year old, 2-year old, and 3-year old plants of P. notoginseng.
