3 Fig. 2 Single-nucleotide polymorphism (SNP)-based maximum-likelihood tree with whole genome sequences of neonatal Staphylococcus capitis isolates from four distinct countries and publicly available S. capitis genomes. A total of 2 080 323 homologous sites from all ten genomes (polymorphic and non-polymorphic sites) were obtained by use of the REALPHY 1.10 online pipeline with the closed chromosome of S. capitis NRCS-A CR01 (ENA accession number LN866849) as reference. A maximum-likelihood tree was built by the use of PhyML with default parameters as implemented in REALPHY For each strain, the number of SNPs between each strain and the reference is indicated in grey in parentheses.
