Fig. 1 Alignment of amino acid sequences deduced after direct sequencing of the E2 and NS5A PCR products from the baseline serum sample of each of the 30 HCV-1b–infected patients analyzed. (Left) Amino acid residues 656–694 including the PePHD motif (codons 665–676). (Right) Amino acid residues 2209–2274 containing the ISDR motif (2209–2248) plus 26 amino acids downstream the ISDR. Amino acid sequences are numbered according to HCV-J strain; reference sequence of HCV-1b prototype and dots indicate amino acid sequence identity to the prototype.31 NS5A2209–2248 sequence alignments to HCV-J indicate prototype-like sequence in patients 1–6, intermediate type in patients 7–22, and mutant type in patients 23–28. In the cases of patients 29 and 30, MV1 and MV2 indicate the 2 major NS5A2209–2248 variants detected. For each patient, early and sustained responsiveness to IFN are indicated. Fig. 2 Alignment of amino acid residues from codon 656–694, including the E2-PePHD motif (665–676) derived by sequencing of 25 independent cDNA clones from HCV-1b isolated at baseline in 2 nonresponders (patients 21 and 5), in 2 sustained responders (patients 24 and 6), and in 2 early responders (patients 14 and 22). Amino acid changes compared with HCV-1b prototype are indicated. Gastroenterology , DOI: ( /gast ) Copyright © 2000 American Gastroenterological Association Terms and Conditions

Fig. 3 Phylogenetic tree of the NS5A 2209–2274 amino acid sequences from 30 HCV-1b–infected patients. ER, early responders; SR, sustained responders; NR, nonresponders; MV1, major variant 1; MV2, major variant 2. The internal node numbers in bold represent the bootstrap values expressed as percentage and obtained from 1000 replicates.
