Figure 1 NAC Proteins in the Green Lineage.
(A) Summary of NAC proteins found in different species of the green lineage. A simplified phylogeny of the green lineage was adapted from Wickett et al. (2014). The number of NAC proteins found in species with sequenced genomes (underlined numbers) is taken from Nagata et al. (2015). For the remaining species, numbers are from this study and represent the total number of different predicted NAC domains identified and the number of different entire NAC domains (in parentheses). (B) Molecular phylogenetic analysis by the maximum likelihood (ML) method. Bootstrap consensus tree inferred from ML analysis, based on an LG evolutionary model. Bootstrap confidence values were obtained by 100 replicates. Initial tree(s) for the heuristic search were obtained by applying the neighbor-joining method to a matrix of pairwise distances estimated using a JTT model. A discrete gamma distribution was used to model evolutionary rate differences among sites (five categories (+G, parameter = )). The rate variation model allowed for some sites to be evolutionarily invariable ([+I], % sites). The analysis was performed on the basis of NAC domain amino acid alignment of 206 sequences, with a total of 186 positions. Evolutionary analyses were conducted in MEGA6. See Figure 1A legend for species name abbreviations and lineage color code. The NAC protein subgroups names were defined based on Zhu et al. (2012) (for more references, please see legend of Supplemental Figure 3). (C) Detail of the ML-based phylogenetic tree on subgroup II containing the A. thaliana SOG1, SND2, and SND3 genes. See Figure 1A for species name abbreviations and lineage color code. The entire tree is available in Supplemental Figure 3.
