1 Integrating Networks and Proteomics: Moving Forward

2 Figure 1 Key Figure: Schematic of Network Utilizations in Proteomics.
(A) Traditional use of networks focuses more on the annotative and descriptive. (B) Networks can play a greater role in quantitative research, especially in the areas of drug-target discovery, diagnostics, and missing-protein prediction. 3 Figure 2 Standardization in Network-Based Proteomics (NBP). NBP relies on establishing standards for proteomics and network biology, overseen by the PSI and COMBINE consortia respectively. Adaptation rates are higher in proteomics because there are clear-cut data types/requirements at each level (dark arrows). It is less straightforward in networks (lighter arrows) because of the large variety of network data types and representation options (only some of the standards are shown here). Ultimately, the issue with networks is not about more data, but rather about extracting useful knowledge. For now, the use of functional units, for example complexes, is advocated. For NBP, exigent issues involve identifying gold-standard real expression data and networks, simulation strategies for exact performance evaluation, and evaluation criteria.
