Gating strategies for Fig 3. (A) Animals were infected with 1 × 106 pfu Fluc CHIKV by footpad injection and monitored daily until 6 dpi when the virus-infected joint footpad was harvested and analyzed by flow cytometry. The following markers were used for immune profiling: live–dead, lineage (Ter119, CD19, and NK1.1), CD45, CD4, CD3, CD44, CXCR3, CCR6, CCR4, Tbet, RoRγT, and GATA3 (Table S2). (B) Animals were infected with 1 × 106 pfu Fluc CHIKV by footpad injection and monitored daily until 6 dpi when the virus-infected joint footpad was harvested, stimulated for 4 h (3 last hours with Brefeldin A and monensin), and followed by flow cytometry analysis.
