4 Umbrella Sampling Umbrella sampling is a technique used to improve the sampling of a system where ergodicity is hindered by the form of the system's energy landscape. Main idea: Divide the reaction coordinate ΞΎ into different windows. Apply a biasing window potential wi(ΞΎ) in each window to enhance the sampling in the neighborhood of a chosen value πœ‰ 𝑖 𝑐 Perform biased simulation in each window. Independently. Combine the results in each window to get unbiased global free energy profile. π’˜ π’Š 𝝃 = 𝑲 𝟐 (πƒβˆ’ 𝝃 π’Š 𝒄 )

5 Umbrella Sampling-Theory
Biased potential energy in window i: 𝑉 𝑏 𝒓 𝑡 =𝑉 𝒓 𝑡 + 𝑀 𝑖 (πœ‰) (1) Biasing window potential in window i: (2) 𝑀 𝑖 πœ‰ = 𝐾 2 (πœ‰βˆ’ πœ‰ 𝑖 𝑐 ) K is the force constant and 𝝃 π’Š 𝒄 is the center reaction coordinate in window i. The unbiased distribution function in window i: 𝑃 𝑖 𝑒 πœ‰ = exp βˆ’π›½π‘‰ 𝒓 𝑡 𝛿[πœ‰(π‘Ÿ)βˆ’πœ‰]𝑑 𝒓 𝑡 exp βˆ’π›½π‘‰ 𝒓 𝑡 𝑑 𝒓 𝑡 (3) The biased distribution function in window i: 𝑃 𝑖 𝑏 πœ‰ = exp {βˆ’π›½ 𝑉 𝒓 𝑡 + π’˜ π’Š 𝝃 } 𝛿[πœ‰(π‘Ÿ)βˆ’πœ‰]𝑑 𝒓 𝑡 exp {βˆ’π›½ 𝑉 𝒓 𝑡 + π’˜ π’Š 𝝃 } 𝑑 𝒓 𝑡 (4)

From (3) and (4): Probability 𝑃 𝑖 𝑒 πœ‰ = 𝑃 𝑖 𝑏 πœ‰ βˆ™ exp 𝛽 𝑀 𝑖 πœ‰ βˆ™ exp βˆ’π›½ 𝑀 𝑖 πœ‰ exp βˆ’π›½π‘‰ 𝒓 𝑡 𝑑 𝒓 𝑡 exp βˆ’π›½π‘‰ 𝒓 𝑡 𝑑 𝒓 𝑡 = 𝑃 𝑖 𝑏 πœ‰ βˆ™ exp 𝛽 𝑀 𝑖 πœ‰ βˆ™<exp⁑[βˆ’π›½ 𝑀 𝑖 πœ‰ ]> (5) The potential of mean force (PMF) at πœ‰ in window i is: 𝐴 𝑖 πœ‰ =βˆ’ 1 𝛽 𝑙𝑛 𝑃 𝑖 𝑒 πœ‰ =βˆ’ 1 𝛽 𝑙𝑛 𝑃 𝑖 𝑏 πœ‰ βˆ’ 𝑀 𝑖 πœ‰ + 𝐹 𝑖 (6) 𝐹 𝑖 =βˆ’ 1 𝛽 𝑙𝑛<exp⁑[βˆ’π›½ 𝑀 𝑖 πœ‰ ]> (7)

7 Weighted Histogram Analysis Method (WHAM)
The global distribution function is: 𝑃 𝑒 πœ‰ = 𝑖 𝑁 𝑀 𝑐 𝑖 (πœ‰)𝑃 𝑖 𝑒 πœ‰ (8) 𝑐 𝑖 (πœ‰) are weights chosen to minimize the statistical error: πœ• 𝜎 2 [ 𝑃 𝑒 πœ‰ ] πœ• 𝑐 𝑖 (πœ‰) =0 (9) 𝑖 𝑐 𝑖 (πœ‰)=1 (10) From (8), (9) and (10): 𝑃 𝑒 πœ‰ = 𝑖 𝑁 𝑀 𝑔 𝑖 βˆ’1 𝑁 𝑖 𝑃 𝑖 𝑏 πœ‰ 𝑗 𝑁 𝑀 𝑔 𝑗 βˆ’1 𝑁 𝑖 exp⁑{βˆ’π›½ [𝑀 𝑖 πœ‰ βˆ’ 𝐹 𝑖 ]} (11) 𝑔 𝑖 =1+2 𝜏 𝑖 exp βˆ’π›½ 𝐹 𝑖 =< exp βˆ’π›½ 𝑀 𝑖 πœ‰ >= exp βˆ’π›½ 𝑀 𝑖 πœ‰ 𝑃 𝑒 πœ‰ π‘‘πœ‰ = exp {βˆ’π›½ [𝐴 πœ‰ +𝑀 𝑖 πœ‰ ]} π‘‘πœ‰ J Comput Phys. 1977, 23: J Comput Chem. 1992, 13(8): Comput Phys Commun. 1995, 91: J. 13 Conclusions Thank you for you attention!
The adsorption and desorption profiles of MIT on POPA and POPC are significantly different. Salt-bridges between the arginine residues of MIT and POPA are the reason for the high affinity over POPC. The initial configuration also influences the binding affinity, especially for POPA, where the configuration with the most arginine-phosphate interactions has the highest binding affinity. Other factors, like hydrophobic interaction, electrostatic interaction and steric effect, also influence the binding affinity. ….. Thank you for you attention!
